How can the yellow be empty when yellow is barely visible in my prints?

Yellow does more invisible work than any other colour. It is a component of nearly every warm tone, every skin colour, every green (yellow plus cyan) and most background shading your HL-4040 or MFC-9440 produces — a page can be a quarter yellow by coverage while looking barely yellow at all. It is also the hardest colour to judge by eye as it fades, because weak yellow shows up as "greens look blue" or "photos look cold" rather than an obvious failure.
